How exactly does the buff work? Is it worth tracking it with a weak-aura? Sometimes I'll see 10 missiles shoot out, but it shows I didn't even get the buff.

The buff has a chance to proc whenever you gain an Arcane Charge. Your next Arcane Missiles cast will then have 10 missiles instead of 5. If you cast AB->AM, it can proc from AB and immediately get used.

It doesn't really change your rotation, so I don't see much of a point tracking it except for:
1. Making sure you spend it before it expires due to a lack of AM procs.
2. Maaaaaybe some sort of banking for PC/trinket/enchant procs?

They don't stack though. So if I have a proc with only one stack of arcane charge... Should I use arcane missiles? Obviously if I have 3 arcane missiles procs I would use one, but say if I only have 1 charge and 1 missiles.

No, the buff lasts 15 seconds, that should be more than enough time to get to 4 x AC so that you can use the proc at full potential.

He means if you get the proc at 1 charge, and you only use it at 4, you lose the chance to get another proc because if you use the proc at 1, you have the chance again at the second, third and fourth charge

Munching does happen occasionally, but at 1.25 RPPM it's really not worth using instantly to avoid Munching.
